The Affinia Hotel chain, located in New York City, comprises Fifty Hotel and suites, Gardens Suites Hotel and Shelburne Hotel & Suites. They offer a VIPaws pet program which allows guests to bring their pets along with them.
For just $150, they will provide your pet with the following:

There may be a maximum charge of $30 per day for each room with a pet or multiple pets, or a maximum charge per week of $150. In addition, a refundable damage deposit of up to $150 per stay may be required of all guests with a pet.

Dury Hotels
Pets (dogs and cats) are accepted at all Drury Hotels if state and local laws permit. Two pets (with a combined weight of no more than 80 pounds) are allowed per room. They charge a $35 pet fee for each pet. Pets should be leashed or in a pet carrier when traveling to and from the guest room, and they should not be left alone at any time. Guests will be responsible for any damages or noise complaints pets may cause. Housekeeping services will not be provided if pets are left unattended in the guest room. Pets are not permitted in the public areas of the hotel including the dining area, lobby and pool.
